I think that depends on how you view Alessa became the holy mother. If, like I believe, Alessa was created in a process akin to the one in Rosemary's Baby, that would make the God itself the true father, the whole thing a sort of twisted immaculate conception, and Alessa something of a monster from inception (which would support my theory that Heather turned evil at the end of SH3).

Or, if you don't think they placed the fetus of the God inside Alessa until after realizing she had holy powers and would thus be the one to birth it, then it would make sense that Kaufmann was the father and the whole last scene of the Good endings becomes something of a tete a tete between two people fighting over the power of their misused daughter, not to mention two people who should be up for worst parents EVER.

This is just an aside and not really pertinent to anything, but does anyone else think Kaufmann took advantage of Lisa while he had her hooked on the drug, before he killed her? In that case the confession tape might have been to him, before she finally lost it on him as we see in the opening scene. Just a thought...
